How is the ride height with the shim, 1025's, and stock trucks?

If they sit a bit high, it may be better to look for a coupler box that may fit in the existing "notch" (903/905 or 1015?) and file down the bolsters.

I believe the whole point of the notch is to allow the car to sit at a more correct height.  The Steel rebuilt cars are the same way.

I'm not really set up for photography, so sorry my pic is not better, but here is the car with unmodified bolster, original trucks with FVM wheels and body mounted 1025s as discussed.  I guess the black stripe on the sill makes it hard to see. There is no shim other than a .015 piece in the "notch" so that the coupler sits flush on the underbody. It is coupled to a Rapido reefer for reference. I am no expert on ride height but to my eye the Atlas car sits just a little on the high side, probably about .015.  The couplers look to be at different heights in the photo, but it's just the angle.  Coupler height is right on.
