I think this is caused by the street material being the same height as the rail top.

I've learned to avoid this. I always place adjacent surfaces a few thousandths lower than the railhead. You might try revising the streets on this layout to see if that fixes the problem before trashing it; this way you will have first-hand experience going forward with similar situations.

I'll have a go at fixing the street and I'm not actually going to trash it, I'd just set it aside for a bit.
