So, the supposition here is that the CN, UP and CSX cars are all based off of the same MTL FMC 50' Rib Side Box Car and that the CSX car's waffles are simply ink?

Yep.  Well, ink or whatever you call the UV cured stuff.

There's a possibility that the waffles are also several layers, or a thicker application of UV inks, to give it some depth.  But it's not a newly tooled plastic shell, per your initial question.

Pretty neat how Microtrains was able to model that door latch over a ‘printed’ UV hump

The latch might be molded-on and they simply designed the printed hump to avoid being printed over the latch, which protrudes even further out then the hump.

Looking at Bruce's photos, I gotta say those waffles (assuming they are "printed") are impressive.

They are.  I've seen worse molded-on details from other companies.

On another thread I shared a UV printing company that is doing full 3D models with the technology.  And that means full color prints.

On Bruce's model, you can see the registration is just slightly off, with each printed waffle being too far right.
